I think that this song is about the current situation in America, cleverly portrayed through bees. It's about the war, the economy, the fear, the secrecy, and mostly about the general feeling of despair and anxiety most Americans are feeling due to our less-than-triumphant state of affairs lately.
But not middle eastern wars, not even necessarily an American war.

That is clearly a sarcastic sentence, meaning that the enemy is who our leaders tell us it is, not who it actually is.

I think this could be a possible reference to the book "Ender's Game" by Orson Scott Card. How it mentions "protect the hive" and "And we’ll march… along, with our blindfolds on" can be a reference to how the main character, Ender, committed complete genocide of another species while being oblivious to what exactly he was doing. The verse "Can the Lord… above, forgive what we’ve done?" is probably demonstrating the deep regret he feels for his actions. If you don't know what I'm referring to, just wiki "Ender's Game" or better yet, go to your local library and read the book itself
