Just personal opinion, maybe the song is about two friends who end up on opposing sides of a war, and one is begging the other to come back even though they disagree ("all is forgiven if you would just listen"). He sees the other through the sniper scope ("I see your face in the sights, I hesitate and then look for a sign")and is torn between doing his duty or not killing his friend. They used to laugh together, but this is no time for laughter as he makes his decision. Just an idea, I'm probably way off, but who knows?
i'm looking at this from a political point of view, and yes i know that not all their songs HAVE to be political (like the angel, faint resemblance etc) so please don't chew me out for this, i'm just an avid rise against fan having a go at explaining lyrics. i'm probably going to get it all wrong anyway but it's just how i see it...
anyhow...
in my opinion it's pretty clear what this song is about - someone has gone missing, they want that someone back, but dont know where the person has gone.
excluding the song being sung from tim's point of view on perhaps chris leaving the band, perhaps this song could be to do with the relentless war?

the soldier who is the subject of the song has visited many different places throughout the world and has saluted and sworn to his country, ultimately the government, who is the tainted crown of thorns. there could also be religious imagery here with the crown of thorns, suggesting that the crown is tainted as the christian soldier is going against his beliefs and killing in the name of his commanders.

simply put, they're looking for him. a search and rescue mission to find the missing soldier - although if i'm right, he wasn't just KIA, which i'll explore now.

they've been searching for him all through the nights basically, they've found covered tracks of people clearly on the run - the soldier might very well have been taken hostage by terrorists (or freedom fighters, whichever way you choose to look at it) as part of a demand against the government, just like eugene armstrong was (god bless his soul).
they've become strangers because, as we see in the next verse, the search party and the missing soldier were friends, but its been a while and the missing would probably be unclean, unshaven, and very different due to his horrific and brutal time of captivity.

no proper idea where he could be, as far as they know he might be dead, but they're pleading in vain, saying he can come home anytime. the seach party is longing for the moment their awkward and nervous searching in silence to be broken because they've found something which is a proper clue.

in a different place and a different time, they got on well, they agreed, they were friends (or toeing the same side of the line if the missing soldier is for example a corporal, and the rest are privates, in which case the privates would have fulfilled the corporals orders even if they didnt want to)

if you've seen the youtube videos folks, then you should know that sometimes the army come across poverty-stricken children in their line of work in countries like iraq. these children could be pleading for help (saddest sounds) but, again with the videos, the soldiers just laughed and took the piss out of the poor middle-eastern kiddies, so their laughter drowned out the cries of help (perhaps this part is in referrence to the ignorance and arrogance of particular soldiers in the army). but now all those fun and jokes are gone and their grueling mission is nothing to laugh about.

i'm not too sure who 'you(r)' is but im assuming it could be a leader of the kidnappers, or a guard, or something. they found the party who they'd been tracking and they're in position to open fire, assault, and rescue. the person who is 'i' in this song is ready to fire and is trigger happy, he wants his friend back. he's about to snipe his target but hesitates, maybe remembering there's a signal flare in the distance signifying to begin the assault from a squad of allies who may be flanking them (the search and rescue party could have the terrorists circled in separate groups).

this could be speaking after the "incident" (ambush) and i reckon the rescue part went wrong. either the soldier has been hospitalized due to critical injuries, or a group of terrorists escaped with him.
either way, somehow hope has been lost with the comrades who sought him.
"swallow the sun, erase the sky" could describe the mission at night (no sun and a black sky)
the invitation was for the soldier to come home okay, either he was too injured to accept that invite or the terrorists declined releasing him and made off with him.

beginning the same as the chorus, but there's possibly a new silence amongst the men now - they're awaiting news to hear that their friend is going to survive from the hospital, or they're mission continues as they have to keep tracking him.
"all is forgiven, if you could just listen" connotates that clearly he is being forgiven for something, perhaps it's a kind of joke that they forgive him for the agony they're being put through in the name of one person; but he can't hear, because he's too injured or still captive.
this is my impression of the song. if you've got this far then well done! i think this sums up the shitty war of pride pretty well...
