It seems that the first lines as written above are saying that the boat is being loaded up with water, fuel and provisions (stores) but it strikes me that what he is saying is that the boat has been taking on water (a big problem) so they have put in to dry dock, removed the fuel from the tanks. Putting the fuel in storage temporarily would be necessary so that the boat could be lifted and worked on by the trawlerman more easily and safely. So the second line might be more like "diesels's in store". It's often difficult to tell for sure with song lyrics. What do you think?

as a foreign person whose mother language is not English it took weeks to understant this music, it's meaning gradually become more and more clear for me
It's beautiful, it gives you sense of sympathy, humanity, you can feel what a trawlerman feel, and you can imagine what he see, it's great, simply great

This ballad reveals the softer tender side of Knopfler as is evident in the trawlerman's love for his boat. The guitaring here is delicate. The song's addictive as are most from the album.
