I'm an atheist myself and I can't see this as an atheistic song. The bit about "never doubting you existed" shows that they aren't going after God itself--just the hypocritical Christians ( & other religious hypocrites too, I imagine). Jesus "walked with the fallen", the whores and all: Mary Magdalene was supposedly a prostitute. Can you see someone like Pat Robertson or Ralph Reed doing that? The judgemental, holier-than-thou crusader freaks who have never even tried to talk to the same types of people Jesus hung out with all the time? No way. If those people like that did the judging, Mary Magdalene would be damned, even though they claim they are doing What Jesus Would Do. *That* is what the song is about.
(Amusing side note: my friend thought the song went "did I see you in a limousine, flinging fish at Avril Levigne.")

Right at the outset, Franz Ferdinand’s tendency to write cryptic lyrics comes through loud and clear in “The Fallen.” Although the song has several levels of meaning, Kapranos says it’s about a friend who “did a few things that caused him to be almost a social outcast—he’d fallen from grace. He’s a very enigmatic character” (Rolling Stone, 7/11/2005). The song includes numerous references to the Messiah and events in the Gospels (feeding of the 5,000, turning water into wine, etc.) as it imagines “this character coming back as Christ and what he would do if he was Christ and comparing the judgmental attitude of the people and how they would have placed the same judgment on Christ if he had come back” (Kapranos in Filter, November 2005). The band’s view of Christians and the contemporary church (hypocritical and Pharisaic) as stated in the song is worth listening to as it reflects widely held opinions: “So I’m sorry if I ever resisted/I never had a doubt that you ever existed/I only have a problem when people insist on taking their hate and placing it on your name.”

they say at the end
"Oh if you judge us, were all damned."
when you take the last phrase out of context it does sound bad.
but left in context it sounds more like a warning that damnation can be prevented (for the judge i think).

wow all you people understand from this is there are allusions to Jesus and the Bible? It completely criticizes religion, and regards them as hypocrites: "Did I see you in a limousine,

It talks about religion so sarcastically: "Oh as you feed us won't you lead us to be blessed"
These guys gotta be athiests, at the end they say we're all damned.
Its a badass song, wont you walk with the fallen?

The mention of the "seventh seal" is a reference to the book of Revelation (at the end of the Bible) where each seal, when opened, unleashed a new apocalyptic horror onto the earth, including the four horsemen. The seventh seal was the last one, causes a half hour silence in heaven, and then an angel takes a censer of incense filled with fire from the altar in heaven and hurls it to earth, causing natural disasters (Revelation 8:1-5)
The whole song is filled with Biblical allusions (especially pertaining to Jesus), but they're all twisted in some way. I find it utterly fascinating.

Scotty McGee i belive you are very right!! in fact the whole song matches your theory a lot more than only the few lines you mentioned.
e.g.
"So I'm sorry if I ever resisted

I only have a problem when people insist on
Taking their hate and placing it on your name"
and lots more... it seems very obvious after you say it, before i wouldnt have realized but i believe the boy is in fact jesus... :) nice work

Great song, my current favorite. The rock is awesome, the first four lines are really catchy, and it's unique.
However, if you study the lyrics, I think there's some references to Jesus.
"Flinging out fish and unlevened"
"Turn the rich into wine"
"Five thousand users fed today
Oh as you feed us
Won't you lead us
To be blessed"
Like almost the entire thing has a reference about Jesus. I dunno if I'm correct, but, just a thought.
